A few answers...
Yes the hatchback 9000 is has lots of interior volume. Many of the 9000s were hatchbacks....with the exception of the CD (maybe a CDE also...but not sure) A majority of the models out there are hatchbacks and you have to look around for the models with the trunk. The 9-5 sedan does not have a hatch option...only 9-5 wagon has hatch.
All 9000s have key on console not down by the shifter. Don't know about the 9-5.
As for auto v. manual shift...that is purely a personal preference. I will say that a non-turbo manual can be a bit...err, well sluggish. With a turbo, the effect is less apparent. The auto box does not have the same reputation for longevity as the manual.
The 92 9kt is sporty and quick...as for pick of the litter, I have a 91 version with the same dimensions, wheelbase, etc... If you or your wife like a more refined feel you'd be better off with a 93 or later. The later models have a reputation for being smoother, (as well as having some other options like traction control-cotroversial) but you won't find too many critics of the 91-92 era 9k.
Cheers and good luck with the decision.
