Auxillary Timing Mark

I am replacing the water pumps in two of my 99's whom both have fine tooth Auxillary shafts. Therefor, to be 100% sure of no damage to the fine little gears, I pull the motor and remove the auxillary shaft from the block. The pump job then is fun and straight forward because there is no doubt or worry about teeth damage. My question is, why are there timing marks for the auxillary shaft chain sproket and a timing procedure mentioned in the factory manual? The water pump does not care, the distributor is timed just fine, the cam sproket will time just fine with the chain "meshing " on the aux sproket, one (or many) tooth valley's over one way or the other. Oiling seems to be logical to consider, but close examination reveals no logic reason. The aux sproket has a relief to gain acess to the 5mm allen bolts, and hense may need to be balanced by some material opposite , but that is rotational balance, not timing. Any takers on this mystery? Thanks Don.
