As always lets start with the easy stuff.
1. Perhaps the clutch cable itself needs adjustment? You should open the hood, look under the fusebox closest to the driver door (you might have to remove the fuse box), and give the cable a good tug. Ideally, you can take the box off and look carefully at the routing of the cable.
2. Inspect the shift linkage. Chances are that you are still using the old version of the shift linkage. This mechanism was not the best, and the bushings in it do wear out. There a step by step guide of how to adjust the shift linkage at DIP's site. The link will follow below.
3. Change the transmission oil. If you manage to succesfully remove the drain plug, you might be able to inspect the magnet in the plug. If synchros are broken and pieces of solid metal are attached to the magnet it might be time to start thinking new transmission.
How old are your clutches? Is this a new clutch or the original one?
