You didn't mention whether your car was an S or an SE... If you have an S/base model I can completely understand your frustration as that model does not come with the amp. and boosters in the front doors.
So, lets see... I have an '01 9-3 SE and I found that by changing the 3.5s in the dash to Infiniti Kappas, the sound system was much, much better. The paper cone 1-way speakers that come stock needed to go... and they did. The boosters in the doors and the 6x9s in the back were acceptable for my day-to-day listening but if I were to do more speaker upgrades, the 6x9s would be next.
So, if you have the S/base model, I would suggest looking at installing the amp. and the boosters in the front doors if your door panels permit it. That would be a nice first step... followed by the dash speaker upgrade.
In terms of head units I think the general consensus was as soon as you go third party you loose the steering wheel controls and the SID display for CD and radio. I didn't think it was worth it - at least for me - to lost that functionality... again, based on my day-to-day habits. I like the look of the SAAB interior and dash layout and felt that something that wasn't designed to fit into that space would interrupt the layout so I stuck with the stock head unit.
Like I said, with a speaker upgrade, you'll think it is a whole new system. A lot of potential is lost with the stock speakers they use - I would assume, in an effort to save $ at mfg. time.
