New front rotors vibrate...

I have a bad shake from the front with new rotors and pads. I read posts about wheel bolt torque and pad break-in but what about this... There was lots of corrosion under my old rotors and I had a terrible time getting them off. I chipped off some pretty thick chunks of rust from the hub mounting surface that the rotor sits against. Could I have created an uneven surface? Has anyone else had this problem? I've never torqued my wheels on but I've never had a problem either... C.
