Sorry, that was from me:
I don't think your problem is the tonneau motor, which I and others have posted about before. Do you get an error message when the top stops operating? Probably "Check Soft Top" which isn't very descriptive.
I also don't think you'll be able to turn the ignition back on and re-latch the rear of the top. Anything's possible, though. If you get an error, leave the ignition off for 3-4 minutes and try it again. If that doesn't work, disconnect the negative lead on your battery for a few minutes (make sure you have your radio code before doing this) , reconnect it and try. The actuation of the top is controlled by a computer, and if you move it manually it thinks it's in the position it was in before it crapped out. By disconnecting power, you may be able to reset the computer and get it to latch back down.
