When you are in motion, the suspension is active. I would check for clearance while 'bouncing' the front end. But again, like you pointed out, there are other dynamics going on while driving that you can not duplicate whil parked.
Did the body shop remove the front bumper? If so, it seems they failed to replace the screws or did not replace the front bumper correctly.
The only way to check whether or not this is the problem is to move the flap clear of the fender well. Whether you do this with the proper screws or even duct-tape, it doesn't matter. The point is you need to have a clear fender well to test your hypothesis. If the sound is eliminated then you need to fix the flap permanently. If not, then you should probably take it to a mechanic.
