If the air mixture damper motor is working OK and shutting out the heat, that would seem to suggest that the A/C evaporator is not getting cold enough (which could be due to a few different reasons). Still, with the evaporator buried deep in the car, maybe it's easier to try shutting down the heater first. I don't know.
Heater core: you can bypass the core without problems. Anders suggested that I use a pipe (see linked post) to do this. I have not done it yet. Not sure about pinching. Ask an expert? Anders? If pinching does not damage the hose, I don't see a problem unless it creates "backpressure" that is dangerous to other parts of the cooling system. I guess the bypass route would avoid any risk of this, but would be messier, since you'll spill coolant, and you have to find a pipe and refill the system when finished.
My A/C blows colder when driving, too. By itself, I don't think that is a problem. All 3 cars I've ever owned have done this, though riding in newer cars (i.e., not mine) I notice it less.
Sight glass: I know this isn't generally a reliable indicator for the R134a charge, unlike R12, but can some useful info about charge be gleaned from it? E.g., some foam = OK, lots of foam = not? I was wondering if your system has gotten low again due to some leak. That would cause excessive foaming and poor cooling (lukewarm evaporator).
