I agree with EGD: skip Pisa at all costs! There is a tower there, a matching cathedral, not much else (other than hundreds of thousands of tourists and a proportional number of vendors trying to sell you souveneirs - maybe not in November, but....). There are many things to see that are far more interesting.
In three days, you will not get to see the entire country, so don't even consider trying to do so. Pick a direction and go. If you want to try driving, bear in mind that travelling on the smaller non-Autostrada roads will take longer than you think; directions on signs are not consistent, you will need to slow down often. That said, the train service is excellent and takes you directly to the center of most cities - plus you do not have to hassle with the unknowns of getting lost, road construction, waiting to pay tolls, very expensive gas, etc.
