It sounds possibly electrical to me - on modern cars, shifting is controlled by electrically operated solenoids, and a bad electrical situation can result in early/late/harsh/mushy shifts depending on exactly what's going on.
I know it sounds stupid, but have you tried actually replacing the main electrical grounds? There were several Ford models (and other makes, too) that have suffered from bad or insufficient grounds... Just cleaning/reattaching isn't always enough...
