The separate wastegate tube allows the exhaust from the turbine port and the wastegate port to merge together smoothly downstream of the turbine housing. Inside the housing where they normally mix, the turbine exhaust comes basically straight out into the pipe, but the wastegate flap forces the exhaust coming out the wastegate into the stream sideways, creating turbulence. The separate tubes eliminate the turbulence, giving smoother and presumably faster and less restrictive exhaust flow.
I moved my battery to the trunk and love it back there, really cleans up the engine compartment, the turbo doesn't cook them to nothing in 2 years anymore (we live in the desert) and not counting buying the smaller battery, cable and clamps and stuff was under $50, and allows the downpipe to be a much much more gradual curve. To get a 3" to fit with the battery in the stock location you almost have to go with a thinner battery anyways, which is what some people do.
They weigh like 40lbs too, moving it to the trunk from like 3 feet in front of the front wheels is a pretty significant shift of weight too.
