If you get JE pistons they are all custom made, so one you figure out your combustion chamber volume you can order the pistons for a certian comp ratio. The 2.1/2.3l heads both have larger combustion chambers meaning that they will lower the comp ratio using stock pistions, by how much is something you would have to measure. On my engine I went with the 2.3l head which does not really need that much porting, the ports are already large enough for a 2.0 l block and really only need to be cleaned up and gasket matched.
As far as the overbore I would go with the biggest possible on stock pistons or .040 as that would give more displacement and may help the low end power you are looking for.
You are going to want the entire rotating assembly balanced, flywheel, crank pulley, crank, rods and pistons. This not all that expensive to do and will help keep everything running smooth.
Mahle pistons work fine as long as you dont lean out and blow them to peices with detonation, and you can buy three sets of the for the price of one JE set.
You may want to consider higher rate valve springs if you will be exceeding the stock rev limit and using different cams, I went with SD springs which are stronger and have less coils than stock springs. This allows the use of a higher lift cam without causing the spring to bind.
