Replaced battery and Key still doesn't work

I lost one of my keys for my '01 SE for a couple years, and recently found it again. They key buttons didn't work and the SID said "Key not recognized". So I replaced the battery, pushed the buttons several times, tried the key in the ignition, left it there for awhile - still no action. If I push a button on the problem key AND a button on my working key at the same time, the car doesn't respond - which confirms to me that the problem key is transmitting something.
So, if your key battery goes completely dead through non-use, is there a way to get it to sync with the car again with a new battery installed? Or is there a timer in the key transmitter that makes it inoperable after a long time of no use?
