I know I'd be extremely unhappy with this type of problem at 10K miles. I've assisted on engine remove/replace jobs on US muscle cars back in the early 80's. Today it would appear to be a much more complex process with all of the electronics and limited engine bay clearance and I would have to imagine that there are any number of things that the dealer techs could do wrong. They may be properly certified but I doubt there is much real-world experience with actually swapping engines at a dealer shop. There are things which would be obvious, requiring you to return afterwards (perhaps on a flatbed), and there are probably things which would remain hidden for years.
Is this is a leased car that you were definitely planning on turning in at lease end? That might lessen the blow... Keep in constant contact with them while the work is being done, and drop by unannounced a few times and ask to see the progress. I know I am passionate about cars, but if you simply view it as a method of transportation then you may be able to remain logical. :)
