2003 Auto Transmission Replacement, 04 up interchange??

This could be a long story but I will keep it short! I bought an 2003 9-3 launch addition with only 90k on it. To give to my wife to save money on gas. She currently drives an 07 9-7x 5.3i that we have have since almost new but gas cost is a killer. Plan to keep the 9-7x as I use it for towing.
Anyway come to find out the automatic tranmission is no good. I have to replace it. I have the capablity to do the job, I am a Master tech (not Saab) but do have my own tech2 and access to security access if needed. The question is.... can a newer transmission be installed???? The listing shows one transmission for early 03 which I have and another that is late 03 basically all the way up to 2012! So obviously the later transmission is cheaper and is also more reliable.
Does anyone know the difference??? Can I put a newer one in? Update software? Change trasmission harness? Transmission module? Etc??? Someone has had to come across this?? The trans id early 03 is FA57201 then late 03 up FA57203
