ACC sometimes won't work

On occasion, in auto mode the a/c or the heat won't come on when set at a normal temperature and normal engine warmup. When this occurs, I manually increase or decrease the fan speed and it doesn't work as well. After a while, or after turning off the car then back on, it will then start working. Happened today. It can't be the fan motor because it's been recently replaced and this issue was occurring prior to that replacement. Any recommendations out there?
