You probably already know the display, radio/amp (dash just above the CD), and amplifier(s) (if it under the drivers seat or in the trunk) are all tied in series by the 0-Bus communication but have separate power sources. A faulty in one of the chain results in loss of fiber optic communication in all the units for the 06. I have seen this type of on/off action in some LCD TVs due to faulty power supply filter capacitors leaking current (slight short) which shutdown the units then they recover. If I were to guess, it would be a problem with the radio/amp just above the CD. It's capacitor is powered all the time, regardless of if the radio is on or not. Because it is powered all the time, you may be able to see the battery current draw change when the car is supposed to shutdown to low MA range (25 minutes of car off). If you see a high MA current draw or up/down action then pull the fuse for the infotainment system (that's the fuse for the radio/amp and display head unit) and see if it drops to normal low MA range. The amp under the drivers seat is powered only when the car is on. The amp in the trunk, I don't know.
