I recently had the same problem on our '00 93 convertible, and thanks to a couple of replies from people on this forum, found and fixed the problem at $0 cost (which was good as I'd had quotes of around $800 and up for a hydraulic piston replacement!)
Open up the trunk and pull back the top left corner (as you look at it) of the 'pouch' cover - it's held in place by some of those plastic pin things. You may also want to remove the bolt holding the whole 'pouch' in place to make access easier.
That will reveal the tonneau cover u-joint. It's held in place by 2 shear pins.
By the time I got to ours, both shear pins were out and the cover wasn't lifting at all.
If you're lucky, like me, both pins were rolling around in the pouch so I just re-installed them back into the u-joint, and voila, the tonneau cover lifts, and lowers normally without the top catching it any more. I'll be checking the pins again soon to make sure they're staying put.
You may also want to check the hydraulic fluid level while you're at it.
For that you'll have to access where the pump is behind the rear seat under a panel at the bottom of the trunk pass through. Requires removing around 8 bolts (the larger ones) and then rotating up the panel. The pump and reservoir are attached to it. Be careful when putting the panel back that you don't pinch any of the hydraulic lines running from the pump.
Hope this helps, it's nice to have the top working again (especially during the nice fall California weather here in Santa Cruz!)
