Indy unable to program my new TWICE

I posted once earlier mentioning how I just bought a 2005 9-5 ARC that had been in light flood. The motor would start but die immediately. The TWICE was suspected bad ... as these units are usually damaged with flood water. Bought new TWICE at dealer ($642 and came with just 1 keyhead) and gave to Indy to install and program w/ Tech2. Indy is having issues. Says that he is getting an error message - tech2 is saying "incorrect code" or "code not accepted" ... or something like that. Indy is asking me if I changed the ECU. Answer is no - it was removed for inspection purposes - but the flood water didnt get that high and the ECU did not appear affected - and was re-installed.
Any thoughts on why a brand new TWICE can pose problems with programming ? Any way to assess with Tech2 if the ECU is good, or not ? The Indy mentioned something about TIS and ECU programming ... that he cant do it, etc. I was hoping to repair this car without a trip to the dealer, but ...
Thanks in advance, Brian
