Replacing the alarm is not very DIY, so try to avoid it.
After replacing the battery in a remote, you need to sync it up with the car. Standing near the car, hit the lock button (or unlock, whatever) a few times. It might take 3 or 5 times, but I'll bet the system responds and locks. Make sure the remote is seeing your inputs - do you get the little light on the remote when you push the button?
If that doesn't work, try removing the negative lead from the car's battery for a half-hour or so (make sure you've got the radio code) and try again - you'll have to sync all remotes.
It is possible that your remote died. From your post, it's not clear if the problem is the remote fob or the car. If you need to just replace the remote fob, you can usually find one on eBay relatively cheap. You will then have to go to a dealer and have them 'introduce' the new remote fob to the car. This consists of attaching the Tech II to the car, putting it into the proper mode, and hitting the remote fob's button. You can do it yourself if you have a recent Tech II, but I'll bet you don't have one lying around.
Some dealers will charge $25-$50 for this, others will do it for free for the good will. It's all of five minutes.
