These are probably for the Thule (or any OEM, Aftermarket) roof rack bars. For carrying stuff on the roof like skis, baskets, snowboards...
The roof bars have studs that are supposed to go into those holes above the doors, behind seals. The holes are usually sealed with the rubber door gasket studs that are built into the rubber.
You may want to have two bars total for maximum efficiency.
What screws are you asking about? Maybe just extra parts left behind and that's it.
