Frustration with subframe

So I dropped the subframe to replace all 6 bushings. I wanted to refresh the whole front suspension (control arm bushings, sway bar bushings etc.) so I figured this would make sense, rather than just trying to fdrop the rear subframe and chiselling out the old bushings. Well it's been a frustrating time for several reasons, but now I'm having real problems getting the subframe reinstalled. I have been following the twinsaabs procedure and according to their write up it doesn't seem to be any big deal. My problem is that I can't seem to get the subframe aligned properly - it sits too far back. It seems that to get the attachment points for the center bushings to line up, the subframe has to be lifted enough so the subframe mounting points clear the axle, but when I do that it seems to interfere with the engine, even though I have that supported from above.
At one point I got the front two bolts in, but the center and rear bolts still didn't line up, since the nuts on the front attachment points are free to move around somewhat and must have moved backwards.
I feel I must be missing something obvious. Any hints or tips?
