I replaced the two outer-most studs on my NG900 (same engine, just a 2.0 liter version) with short studs, and have had no issues. I kept the upper long ones for the same reason you stated, just to have something for the heat shield to clip onto. I'd recommend anti-seize, but use a good one. I use nickel anti-seize, which is more expensive than copper, but won't melt under the heat of a turbo, which copper will. It's still relatively cheap for a good-sized jar of it at any auto parts store.

The exhaust manifold gasket isn't symmetrical, so it will only fit on one way. You can't get it upside down or backwards. If it hangs on the studs and the holes in the gasket line up with the holes in the head, then you're good!
