Absence of this simple feature on my M99 9-5 bugged the hell out of me, so I had an afermarket system put in.
The alarm center managed fine with the factory alarm and the door windows by connecting small add-on device to the window swich module in the center console and the TWICE alarm module under the driver's seat (they will have to remove the seat to get to it) - a 3 hr and USD 100 job after which the windows close automatically when the alarm is armed. However, they could not beat the sunroof and left it as is.
As for possible problems after that, so far I have not experienced any, but I would agree that a poorly experienced tech without a wiring diagram should not be allowed to try the job.
Unless you have a sunroof, just ignore the rest.
As for the sunroof, the thing has its own logic, and I later found a way to close the sunroof automatically after a lot of research and experimenting - the idea is as follows: the sunroof unit has to be powered on before it receives a "close" signal, i.e. there should be a delay between applying current (or maybe ground, I just do not remember now) to the unit itself and to the "close" contact.
The add-on window module I had installed for remote operation receives an "arm" signal from the alarm and then powers each window motor in succession, closing the windows one by one. If the window is closed or reaches the closed position, power is cut and applied to the next window. I attached two more timed relays to this device. Now, when the alarm is armed, power to the first window also switches on timer #1 which provides power to the sunroof module for about 30 seconds, "waking it up". Once the window module switches to window #2, timer#2 is also engaged, powering the "close" contact and closing the sunroof.
The drawback of this system is that you have to wait for 5-7 seconds to make sure the sunroof is getting closed. I have since seen an M99 Aero where both the windows and the sunroof started closing automatically by means of some other ingenious device.
