It sounds like you bent the shift fork. There are a couple of options for you.
1. You can live with it and keep starting in second. This is fine for the tranny, but will wear out your clutch quicker. But, a $300 clutch job is still cheaper than a $1500 tranny job!
2. You can bring it to a mechanic and have them try to bend the shift fork back in place. This can be done for the 3/4 fork, but I'm not sure about the 1/2 fork.
3. Maybe you are lucky and the shifter is out of alignment. However, I don't think this is the case because you can get all the other gears, including reverse.
I'd live with it. Most likely your tranny is dying anyhow. You can probably drive it for 1-2 years without a problem. Just don't push it to much. I've driven without 3rd gear for 1 year before.
