Starts Rough then OK-Wassup?

'92 900S-non-T (150K). Continuing saga since recent alternator bushing R&R (See "Mysterious Coolant Leak"). In the morning car starts rough, almost sounds like diesel-like with clattering (although doesn’t sound like chain) for about 90 seconds then smoothes itself out and runs fine. Does not appear to be a RPM idle hunt-up and down problem. Changed oil, air filter and spark plugs, checked hoses- (did K-Mart fix) tape wrap on manifold orifices, cleaned out throttle body carb cleaner and AMM. AIC appears to be OK and fuel filter was changed recently. Added some Berrymans for good measure.
Could it be NTC, fuel pressure reg., fuel injectors, Oxygen sensor or some other warm-up sensor/filter issue?
I tried unplugging the AMM yesterday for "limp home" mode start, but car would not start after 2-3 tries. Plugged AMM back in and car started right up-although rough. Could that be a diagnostic clue?.
