This is two seperate issues.
The e-brake: you need to go to the dealer and order an emergency bake bushing kit (they might also call it a seal kit). This will create a good seal on the e-brake shaft and prevent gunk from getting inside. You have to take the caliper off the car, clean everything really well (including the hole the e-brake lever goes into), lube everything with brake grease and reassemble. Its easiest to have two people for the job.
The clunk: While you are at the dealer, pick up a new front brake caliper kit. This includes new horseshoe shaped pins that hold the pads in. You will get a clunk unless these pins are bent in such a way to force the pads up against the back side of the caliper. A little play here, and the pads can move around and make the clunk sound. Pins should be bent so they bend towards the front of the car, and only bent at the part of the pin at goes through the caliper (i.e., the part that slides through the pads should still be straight - don't bend that part).
Since you are going through all this trouble you might consider replacing the pads too. Its not any additional touble, just a little more money.
Don't forget to lube up the edges of the pads where they touch the caliper, and lube the pins up too.
