Lost 2nd gear- advice please!!!!

Okay here is the story. I will make it as short as possible. Just over a year ago the 5 speed manual transmission failed on me in my 1986 900i coupe. As it broke down behind a BP service station I thought I would get it fixed by them. They did a bad job and cost too much. Anyway when I finally got my car back, I noticed the gears were a little stiff. When I went back there they said that this was going to be normal because my car was an 86 and the tranmission was taken out of an 88 car. They said that something simple needed to be taken out of the tranmission for this problem to be corrected. I didn't think much of it and kept on going. Now I have all but lost second gear. All other gears are fine but now I have to go from first to third and my little car does not enjoy that too much. The only time that 2nd gear is okay is in the morning and even then it will only last for the first two or three times put into it. At this stage it will only go from first to second, not from third/ fourth down to second. Also sometimes the car jolts/clunks when clutch depressed and released.
Please give me some good news. Is this transmission bad or is there a simple way to fix this prolem as it is driving me insane?????? Cheers
