I'm probably just going to echo what others have posted so far but FWIW, I did an auto to 5 speed conversion a few years back and 58k miles later I haven't regretted it for a second so take your time, study the Townsend guide and just remember-- it's just nuts and bolts. Keep track of your parts, take plenty of notes and digital pics to aid reassembly, and above all don't get discouraged, you can do it.
To your specific questions: First, the ignition wiring per se goes back in just the way it came out. I have a naked (i.e., unconnected) connector on the passenger side of the clutch assembly that I think is for the "shift" light indicator that isn't needed in any case. As regards the neutral safety switch/park indicator, I don't think it's an issue-- at least I don't recall thinking about it.
Second, I used a dreml to cut off the left half of the auto brake pedal and have been very pleased with how well the pad taken from the 5 spd donor car hasn't budged a mm since I slipped it on. In my case I took care to cut the pedal a little wide in order that the recesses of the pedal "surround" could get a good grip. I think I used a flat-blade screwdriver or two to stretch the donor pad over the remnant of the auto brake pedal when I went to install but didn't use any adhesives-- and all it does is stay put.
