I went through a similar problem w/ an 84 900T. The solution was:
1) Check drain @ bottom of air box, it should have a tube that drains out into the wheel well. 2) Check the seal of the air box to the firewall. My car had a damaged drain tube that let the water from the air box drain out the bottom, onto the seal on the firewall, the seal leaked and the water ran inside under the passenger carpet. When repaired check under the carpet, the foam under the carpet holds a lot of water and can take a long time to drain. I pulled the door threshold plate so I could pull the carpet up enough to get under and press/blot the foam with a towel repeatedly till it was not saturated and then left the carpet loose for several days. ( in summer weather )
