Boost Wavering and JT3

I've got a 96 CSE and for the past few weeks I have been battling a fluctuating boost. What happens is the boost runs up to the red and then falls back to mid yellow, then back to red, yellow, so on. It is worst at low and part throttle application. If I floor it I get pretty solid sustained boost. Also RPM does not seem to matter, and same thing happens in all gears, but less so in 1st & 2nd.
This all started about 3 weeks after installing full JT3 exhaust. I have replaced Plugs (gapped to .89mm), BPV (hooter), air filter, fuel filter, gas, and checked all vacumn lines and cleaned BPC, but none of this has fixed problem. I've also done several adaptation runs.
I've searched board and it seems many people experience this, but solution is never documented. Where do I go from here. Wastegate actuator rod? I'll need guidance on adjusting that. My cruise control doesn't work right, is this a factor? My PCV valve is somewhat loose in the valve cover but valve is funtional, it this a factor? Car has 92k miles.
