I have/had this exact problem.
Things improved a lot when I replaced all the motor mounts, and I also replaced the clutch master cylinder, but I still have a "dead" spot at the top of the stroke of the clutch pedal. By that I mean that it takes about an inch to feel any resistance. I have bled and re-bled the system (I have a Power Bleeder)and that helps, but I have never been able to get that last little bit of "dead" out of the top of the pedal stroke...
To get around this I usually just pump the pedal through the loose part of the stroke, and build up clutch pressure, and then it works fine.
Try that first. Let's say your clutch has 1 inch of stroke in the pedal before it meets resistance. If that is the case, then I'd bet that you need to hold the pedal pretty close to the floor to keep the car from moving (fully disengage the clutch)? Right?
Well try starting the car in neutral, and then rapidly pumping the clutch pedal just through that top 1". Don't put it all the way to the floor, just that top little bit. pump-pump-pump.
And then do a full clutch pedal stroke (hold it to the floor) and see where it disengages, and if the car shifts better.
Mine is like butter when I do that, and it requires a little more force if I don;t.
