What's different when the inner door panel is on? Is the panel stretching the wires? Is one of the screws blocking/stretching/shorting a wire or the motor, i.e one of the screws that holds the inner door handle in place? Is something as innocuous as the door courtesy light shorting something out when the bulb is in it and power wire attached?
