Bleeding brakes

Here's the situation. 1989 9000s 4 door, manual. I swapped out the ABS system, which required breaking into the brake system at the three connectors at the bottom of the ABS system housing. I had troubleshot (troubleshooted??) the lose of power assist to a malfunctioning pressure switch--it was not completing the ground for the pump, hence, the pump didn't work and consequently I had no power assisted brakes.
Now, the system lights indicate, low brake fluid level and no anti-lock. Since I broke into the system is there something I should do to recharge the entire braking system? And is there some reason that the new pressure switch is not working? Is there some kind of safety override that keeps the pump from operating if there is low brake fluid indicated?
As for the three connectors at the bottom of the system housing, where do they go? We were able to bleed the front and rear connector, but the center connector did nothing under brake pedal pressure.
Thoughts, ideas, suggestions, witchcraft and wizardry welcome.
