Each seal has to be located in the appropriate part of the block. THe lower seal is to keep oil from coming out, AND water from getting in, in case the upper seal fails. The upper seal keeps the coolant in. I don't believe they should touch each other on the shaft.
The upper seal needs to be down far enough that the impeller won't contact it and wear it down prematurely.
The lower seal should be as close to flush with that part of the block as you can make it, from what I recall.
