Although it could be an overheat-related issue, keep in mind that a bunch of stuff gets taken apart to do the water pump (the intake manifold has to come off) so a bunch of air and fuel related faults could be introduced. Black smoke would indicate running rich, for example.
So, I would check all the vacuum hoses, idle air hoses, anything that could restrict any of the fuel supply or return lines to the warm-up regulator, injectors, etc. If this is a Lambda car, make sure the Lambda system is running. So those are all things to check. As far as the cylinder head/overheat stuff, the compression check is good, you should also pressure check the cooling system to see if it is leaking out anywhere.
