Auxiliary Shaft Problems

I started pulling apart the engine from my 99T tonight for a preventative maintenance rebuild. When I pulled the auxiliary shaft out I found that the teeth for the waterpump were severely worn down, enough so that the remains of the teeth are razor sharp (but the teeth on the pump shaft are fine). The waterpump has a nut above the impellor. Is it possible to fit the type II waterpump into a later block, or did someone replace the pump and put a nut on? (I haven't pulled the pump yet because I need to borrow the tool) Does this sound like what happens when someone replaces a waterpump with a new pump shaft but leaves the original auxiliary shaft or will this happen if you put a type II pump into an engine with a later shaft? Basically I'd like to figure out what caused this so I can keep it from happening again.
Now I'm looking for a replacement auxiliary shaft with a matching pump shaft, argh!
