I don't think there is any need to worry about metal particles damaging anything else in the trans. The shafts tend to wear out over a period of many years and alot of miles, so the particles probably just end up at the bottom of the trans, along with the shavings from the syncros. If you're worried about it, changing the oil wouldn't be a bad idea.
