Just a far out thought: do you have the head support that goes between the engine mount bracket ( spans from the tranny to block bolts over to the mount) and the head? I have had two 99s that were missing this part for some reason. I think some of this is due to the fact that both cars had had AC before and there is an alternate bracket there that allows for a compressor....but anyway, if that is missing, the engine can droop on that side. It will also generally allow the alternator to rub on the heater box plastic. Like I said, just a thought.
