Without wanting to sound like a knowall...
The very first 99 Turbos were all registered as 99 Turbo EMSs, mostly 1977 cars - the EMS and GLEs were the highest spec models up to that point, the GLE being an auto. Later ones were just registerd as 99 Turbo Combis or 99 Turbos for the 2 door cars. As gogs says the 5 doors ARE very rare but I've personally seen a couple, one black and the others red metallic.
I remember a bloke in Essex making his own from a 5 door 99 GL. It was a non metallic though I think.
The rarity thing is a bit subjective, particularly as a good number of the 1200 or so black 3 door 99 Turbos have been mangled in accidents, rusted out and scrapped or are sitting around donating parts to other 99 Turbos. If you want rarity for the sake of it get the 5 door, then 2 door, then 3 door [statistically speaking], but really the best idea is to buy the best condition car with the best history you can find. There are a lot [relatively speaking - if you're looking for one there are always some for sale via the UK Owners Club] of 'raggy' old 99 Turbos around, selling cheaply, that will be stacks of trouble and frustrate you to tears. A good one will be quirky but fun...
The 2 doors are the most fun - stiffest lightest shell [hence there are actually more of these left] with best power to weight ratio.
If you want/need only one car I'd go for the 3 door, it's very useful and good ones are getting thin on the ground.
I'm another one of those folk who's had several and wished they'd kept one.
