The boost controller will just allow you to controll the boost and not the solenoid. The ECU will still protect against overboost. The difference is the solenoid prevents overboost from ever happening. You engine will still be safe but boost will be higher in all gears.
The sport mode in your AT should have no effect on this. Basically the sport mode justs downshifts quicker and lets the RPM go a little higher.
A K&N drop in is fine. A cone filter will suck up hot air from the engine.
I don't know what the actual HP increase is but all I can tell you is my stock 9-3 with just a Dawes boost controller ($35 delivered) is noticeably faster especially in 1st and 2nd gear (mine is a 5 speed). I had to take it out because my car was going to the dealer. It took less than 2 minutes to remove and return to stock. My car felt slow and boost response was lagging.
If you want to install an aftermarket boost gauge you can tee off the line going intake maifold.
BTW, I got a 9-3 automatic for a loaner and I'm gonna throw the controller in (which will take about 5 minutes). I'll see how well it works with an auto. I'll try both mornal and sport modes.
