As Dean points out, you should hope that your problem in solely electrical. Running on low compression and water could cause serious valve damage.
I had my indy mechanic flush all fluids, change plugs, and remove and dry all intake and exhaust components, but then had a recurring hesitation problem. After some trial and error, we determined the throttle position sensor and the rod to which it is attached (part of the idle assembly) were fouled. After eventually replacing both (it's important that you do both), the hesitation's gone and she's perfectly fine.
Apparently, if you can get your compression back up, the odds of having mechanical damage is low, but sensors and other electronics must be thouroughly checked. As I learned, make sure to verify that you are up to spec by getting a Tech II reading when you get done.
You should be able to find a loosely kept log of my trials and errors if you search this board for 'deep water' or some such thing.
