Stereo upgrade questions: post switching dash for doors

After having my front (base dash mount) speakers replaced with 6.5" door speakers, I eventually decided that my rear 6x9's needed an upgrade. I now have Infinity Ref's all the way around, but this appears to have created a problem:
My rear speakers, which sounded well rounded in the store demo (via a mediocre powered head unit, somewhat comparable to the Saab head unit), sound as if they have no bass. All of the low notes in my car seem to be generated by the (smaller) front door speakers. I've checked this my playing with the fader/balance controls and moving all over the car.
Even taking into account the bass reverb in the doors, there appears no explanation for why I am getting more low end from door speakers than from rear 6x9's, especially as the stock setup was precisely the inverse.
My suspicion is that something went awry rerouting sound from the dash speakers to the prewired door speakers, and that this is drawing power from the rears.
Any ideas?
