First of all, thanks for all your input and suggestions. The problem turned out to be simple though. I had put in the retaining clips wrong so that they were actually pushing the pads radially towards the center of the wheels instead of pushing them out into the caliper as they are supposed to. The clips fit about equally tight both ways, so it didn't seem obviously wrong, but it wasn't until last night when I finally got a 900 manual that I saw the picture and realized my mistake. It's a bit embarrassing, but at least it's fixed and hopefully some other people won't make the same mistake. With the clips in wrong, the braking is completely different, and as soon as they were put in right, the brakes felt fine again. I guess worst comes to worst I've bled the system and flushed all the old fluid out, which can't hurt.
One last question: Now that I've driven a bit on the new pads and the old rotors, should I change the rotors(assuming I can get them off) or wait until I need new pads again so as not to have to break them in again?
