Basically it is a NG900 with some refinements here and there.
The '99-'02 ('03 convert) 9-3 should have never even been called the "9-3" since the SS was right around the corner and the two are very different. The name designation was probably changed more for the sake of likeness to the ALL-new 9-5 that same year that replaced the 9000.
There are some changes, and Saab tried really hard to convince people that it was vastly improved over the NG900, but it just isn't. The '99 had some minor issues that were apparently corrected in 2000 - manual climate control knobs breaking and headgasket improperly torqued at factory come to mind. 2000 and newer all use Trionic-7 engine management versus T-5 in NG900 and non-Viggen '99 models. As you mentioned, the return of the hydraulic clutch.
2000-2002 9-3 SE all had the HOT engine, and they all had the "Aero" body kit (not to be confused with Viggen). My biased (and the logical) favorite is the 2002 SE. The last hatchback and special Anniversary year (25 years of turbocharging). Some cool unique things about this model year. See link at bottom:
