I have a 98 900se with an automatic and have one of Jak's 3" down pipe. You won't have any problem with the faster spool up on your transmission. As far as the auto reducing the effect of the upgrade, any gain in performance is still a gain if compaired to another car with a automatic. You should also consider getting his 3" cat back exhaust to complete the package. It make a difference that you will notice.
