OK, I fixed my non working Tonneau/Top cover. The problem was in fact a broken shear pin. Turns out Saab knows about this, has a special service bulletin about it, and a service kit. The service kit has 3 pins, one of which is the shear pin, and cost me $27. I only needed the shear pin, but it is sold only in the set of pins.
To fix this, take off the nuts and fold back all the trunk carpet on the right side. Then, unbolt the cover operating mecahnism, so you can pull it off the mountings and the shaft. You will probably find that the universal joint comes off the shaft, because the pin is broken.
Now, the tough part is pounding out the shear pin from the shaft. You need to put something in your trunk, like a cement block or large block of wood to firmly support the cover mechanism and shaft, and turn it so that you can pound out the shear pin with a nail set or some similar small but strong object. Once you do that, just reverse the process, put in the new pin, and thats it. Put the new pin in AFTER you have put the opening mechanism back in place.
