Are you trying to take the shafts out of the transmission?
That's what I'm thinking. By taking a chisel and putting it parallel to the transmission, one can tap on the chisel causing the side (not end) to the chisel to apply some pressure to the shaft helping it out of the transmission. There's a metal ring toward the end of the shaft that holds the shaft into the transmission--you also have to be sure to get the shaft all the way seated when you put it back together.
I too had problems getting a tool on the inner clip securing the boot when it was in place on the driver's side.
This may be different on an automatic as I only did this as part of a clutch replacement, and am not an expert by any means.
