Cost for a Check Engine Light scan

First, let me state that I've been going to my mechanic for years and they have been pretty good to me in terms of taking care of my 2002 9-3. So I'm wondering if I'm just being a bit paranoid here, but today I feel like they are taking me for a ride.
My check engine light came on a few days ago, so I stopped at an auto parts store and had them read the code for me. It was P0116 which indicates a engine temperature sensor failure. Took it to my mechanic, who is doing the work to fix the issue for what I consider to be a reasonable price. What threw me for a loop, however, was when he quoted me the final price, which included a $97 "Check Engine Light scan." Given that the guys at Advance Auto Parts did it for free, I'm a bit confused as to why it costs a Saab mechanic nearly $100 to do the same thing. Or is there a more involved process to reset the light then to just read it? Should I just tell them to leave the light on and then just disconnect the battery for 15 minutes when I get it home?
