Surging that resolves itself

Hello. I'm baffled by my 1999 so. Recently it has been having an intermittent rough running and surging especially in the first 10 minutes after a long rest, eg overnight. If I press the gas then the cell flashes so I just leave it and in about 5 minutes all goes back to normal. I don't if this is connected but the cel came after I changed the alternator through the remove-from-top method. I've tried a known working cassette but the problem exists. I'm at a loss, any ideas?
